hello Yuriy, we can omit 是 in this structure, it's not necessary, and the meaning doesn't change. you use 是 when you really want to emphasize it a lot . like if the other person said , 他前天来的， and you want to correct him, "no, 他是昨天来的，不是前天来的。

mmm better not omit it, because If you do, the meaning of the sentence would be a little diferente. If you say "ni zen me zhi dao de ", it's only asking for "how did you learn it ". but If say "ni zen me zhi dao ", meaning "how do you know"or "I don't believe you ". eg, A says "wo xin ren ta "(I trust him ) B says "ni zen me zhi dao ta bu hui pian ni "(how do you know that he won't lie to you, or trick you )
