But how do you get them back out of the Coach Yard? I presumed that there would be a contract to fill the need but I have yet to see one.

Yes, they are contract types, BUT you need to open then by using the upgrade (your green and red points). You will notice on the coach yards there are three different types of trains you can send out. They are Commuter, Urban and Intercity. On your contract system upgrades you will see some (Interciry and Urban) in your unlock tree. The others comes from the one way contracts that appear in your menu. You will see contracts with the coach yard either starting or ending. Initially you want to take contracts where they end in your coach yard as that is how you get trains into the coach yard.
