The Red Ensign (a red flag with the Union in the upper hoist) is for civilian ships; the Blue Endign is for the Royal Navy. Civilian ships registered to colonial ports put the colonies arms on the fly of the Red Ensign; if a colony had a coast guard or naval militia, it would put the arms of the colony on the fly of the Blue Ensign. This is why so many Commonwealth countries have a red or blue field with the Union on the upper hoist & a symbol of that particular country on the fly. E.g. Australia, New Zealand.
