You need finer particle sizes and/or another agent like cab-o-sil (fumed silica) to thicken it more while it's in a liquid state. Aluminum powder will also thicken it pretty well if you don't care about weight.

I have about 20 holes in the original fiberglass of an old transom im working on. Whould i use the aerofill mixed with resin to fill those holes?

You could use resin with milled fibers and aerosil thickened to a nice paste. You need to counter sink the holes a bit around the edge to fill in nicely. Like he said at the end you can also take some gel coat and cover each at the end.
