We know that she was being cared for by Alphys but that doesn't mean she was part of Alphy's experiments... she could just be in a hospital being studied and resting. Since we don't SEE Kanako, its hard to tell for certain. As nothing in the game implied she had become an amalgamate.. only that she had Fallen into a Coma. Granted it is possible that Amalgomation happened.. as a means of trying to save her life... but since we dont see her in the comic at all its impossible to say. All we DO know is that Kanako is alive and Ceroba is a much happier Fox Momma dealing with two maybe three Adult Children [Assuming Dalv is in the basement.]

Interestingly, if you go to the coffin room by the end of the Pacifist Route, the coffins are all open, and if you check on them, it says the coffins are empty.. ..so who knows? it's left out kind of ambiguous what happened to the souls afterwards. for all we know asriel in his hyperdeath god form could've brought them back to life, to also give them a ending they deserve.

For example, you cant kill them, they can literally take shape of our text box that appears on our head, save point itself and etc. Its most likely why asriel never fixed Amalgamates back is basically amalgamates immune to game itself. It chould be possible that the Barrier just needed the combined power of 7 humans SOULs, not the human SOULs themselves. And since the souls were free, they chould've returned to the children's bodies. Only issue may be that... The children became Sans and Papyrus, or straight-up zombies. For those who don't know, after the pacifist in the original Undertale the coffins of the souls open, we know that Asriel returned all the souls to their owners so the Souls returned to the bodies of the Dead Humans and they came out of their coffins! so this maybe happen when they found out what happened! when they saw clover again..
