Bryll Astom the Jedi knew about the order. It was told to be made so if a Jedi betrayed the republic, the clones could fight back and not stand by and watch since they'd otherwise not be able to oppose the traitorous Jedi. The Jedi didn't know that order 66 would actually be used on a massive scale. After order 66 was issued, all Jedi were labeled as traitors to the republic. Therefore, the clones eradicated the Jedi order. They were loyal to the republic, not only the Jedi.
