Just picked up an FJ, this is on my to-do (to-buy) list! I do hope to have the controller unit water-resitant though...

Oh man, you are gonna have fun with that, I suppose a guy could do some stuff to this one to make it water proof, I am sure I will find out the hard way when I get stuck out in the rain one day with the top off, I am pretty pleased with this controller though, Once you get it installed you have 6 ports under the hood and never have to run another switch or wire back through the small cramped area below the steering wheel. Did you find out what the extra red wire was? Was it the cause the power button on the pod stop working ?

The extra red wire is to make the switch panel switched power vs always on. The kit comes with everything needed to do this. It taps into the passenger side fuse box

Will the hard top still latch in the center? (Freedom panels)

Yes, but I will say this, I don't smash it all the way down, If you plan to push that latch all the way in, I would tie a piece of leather or something to it, so you have some way to pull it out with out spraining your thumbs and fingers, it will be about 3/4 covered up.I will also add to that, I only close mine about 3/4 of the way and have driven it for a couple of years like that now and never have had an issue.
