If solder is giving you issues with removing it from the holes, use a solder-sucker on the underside as you heat it.

Could have Bent those legs on the new USB port to make them fit through the holes easily without damaging the port.. All you had to do was Mark where to bend on the leg with a sharpie and then bend the legs and insert through the holes and solder...

Inevitably, except maybe with a completely custom port, the USB ports will always be a weak point on an otherwise rugged device.
