This has to be cleaned regularly, otherwise SCP 173 can reproduce from it (that is what you are in his cage for at the begining of the game, you are there to clean his cell). Snakes would make cleaning a lot harder.

There’s more than one copy of SCP-173, one in the intro and one in the actual game. If you type “teleport 173” you might see another copy still there. When the intro ends you get teleported to a new place.

the reason why the container and ntf "disappeared" is because it actually teleported you really far away to the actual game. the intro is it's own little area

Taken from the SCP Wiki: "If the MTF operatives encounter SCP-173, they will proceed to prioritize re-containing it, ignoring the player if present unless approached directly. When an operative needs to blink, they will announce it before doing so in order to prevent SCP-173 from moving. The operatives will then use a containment box to capture SCP-173 and return it to its containment chamber.". They must be the most retarded guards, if they let it escape again. Also, from personal experience, i've not encountered 173, once it was taken to it's containment chamber.

Only 173. When the MTF spawn they will hunt down you and SCP-173 and contain it in the mobile chamber. They then go to Light containment to put it in it's cell and Franklin will announce it's containment over the intercom.

I think the stuff dissapears because during the blackout you teleport from the intro area to the actual game area (means the doors and stuff in the cutscene dont have to go anywhere and you cant go back to the cells once the game's started)

When the game used to be on the old engine, I got into the files for the scp models, and I managed to make 173 become a giant that went through the ceiling, and another time I managed to reduce the scale so that he was no taller than a nerf dart. Imagine walking around and you see a speck sized specimen standing there and suddenly your neck gets snapped

Well, actually this makes sense because most game devs will turn off the AI normal functions or even copy and paste it and edit so that it doesn't attack the player, and goes to where it should go. If they didn't have this, the game could be easily bugged on a casual play (aka someone playing normally).
