I'm not sure where you're getting this from, but Afton was shown by the games and novels that he's neglectful and abusive towards his children. He doesn't really care for them. Especially Michael. We even see in Sister Location that Afton sent Mike to the underground facility, despite knowing he could get hurt or die. And FFPS shows Afton tries to directly kill Mike and taunts him.
