One of my theories is that Einkk served as a caretaker for the Commander at times while he was growing up (he doesn't remember this due to memory wipes from the CG scientists to forget the experiments he went through). Anyway, when Einkk wondered one day what will happen to her when humanity gets the surface again, he told her he'd take her with her and marry her... And now seeing him grown up as a handsome and successful Commander... she wants to hold him to that promise.

Nope. There's no ulterior meaning behind that "honey" of her. The dev fuck us up. In the Japanese and Korean version, she's just call SKK or anybody else "onii-san" or "onee-san". That's it.
