As someone already said, 'losing my religion' means -in the American south- not becoming an atheist (like 'losing your faith') but losing your temper. Interesting note: in Spanish we have an ancient similar expression that also uses a religious metaphor (with a word taken from Latin): 'perder el oremus' (oremus meaning prayers), and also means to lose control, to lose your sense of rationality because you got very angry. So both expressions suggest (obviously unrelated) 'flying off the handle' by referring metaphorically to losing sth related to your religious faith, although none has anything to do with religion. Just in case someone -who agrees with me that this is an exceptionally inspired song- may find this interesting.

I lost my religion when I realised I am a really nice person - do not drink, smoke, do drugs. Work hard, do not break the law and donate to charity. Love my family and do good in the community. But God forgot he made me, so I forget him him too. He has given me a bloody awful life - so I no longer believe. God is a turd.
