I don't know what I'm doing wrong with my playthrough. have several perks highlighted green on my skill tree. However, for some reason they're all still locked on the ability/setting perks screen. Can somebody help me with this?

Some of the magic staff things say "You can consume a magic gem to make *thing* faster", generally like charging attacks up and such. I can't work out how to do this. Any thoughts?
