I can explain this! If you want a fast explanation, it's because of bad emulation. Read on for a more detailed explanation. Sonic 2 uses alternate color palettes for the water. The palette for levels with water is switched every Nth scanline, depending how high the water is. The palettes are switched on the genesis's horizontal interrupt, but some older emulators do not emulate the horizontal interrupt. Because of this, the color palette never switches for the water, and it looks the same color as the level AKA transparent. You can actually see some of the pink color on the top edge of the screen though. At the end when sonic falls in the water, the chemicals turn purple again. This is because the entire screen would be using the pink chemical color palette, so the game just permanently uses it.
