Actually the Aquatic Ruin theme was planned for the desert zone. Just hear the original Masa's MIDI and you can hear that "Clint Eastwood" feeling in the instrumentation. The theme from up here it was always planned to be for this level. The placing of the music in the Simon Wai and Nick Arcade prototypes were wrong so, it cannot would be taken to be a reliable reference to the originally planned placing of the music.

It has to do with how the noise channel (PSG3) works. Basically, in order to get more flexibility, PSG2 has to be turned off.

Not actually, Channel 3 is only used for Brass, and PSG 2 isn't even capable of playing Square Waves. In this theme, the Noises are just being played at really high pitches.

Actually, I'm an idiot. PSG 2 isn't the noise channel, but PSG 2 was always capable of making square waves. I got confused with PSG 3, which is the noise channel. I don't see PSG 2 be used often because it's reserved for sound effects.

Your intuition is spot on. This was originally the music for dust hill zone, a desert zone that never made it past beta testing. They repurposed the music for oil ocean zone!

hacky arrangement ch0 has 2 instruments baked in sometimes. It alone has still a bit of synthetic feel. PSG12 are used to “hide” the synthetic feel and provide stereo to ch1. 3 channels for drum/perc

I try to make the oscilloscope colours match the zone somewhat. For oil ocean I wanted the purple of the oil and also the orange of the sky.

I played the original Sonic 2 on a Retron 3, which had an NES and SNES built into it, and it always used to emphasize the PSG channels when playing genesis games. My best guess as to why is because it has an NES in it, so it shares those channels and thus emphasizes them since it’s the only channels the NES has, but it’s so strange to hear and see the actual normal instruments in the way it was originally intended.

I don't think he's done an oscilloscope version of it yet, but they're both right. There's a non-oscilloscope deconstruction of the sonic 3 & k mini-boss where at least one of the standard channels is used as a percussive instrument.

it always did. when you listen to the 8bit game tracks on an oscilloscope, then you find psg2. why it doesn't appear in other tracks in the game? mostly because it's obstructed by psg3. the sound chip doesn't allow psg2 and psg3 to appear in one track. then why do the 8bit tracks use both at the same time? because they have a different sound chip than the genesis tracks.
