I don't think Shadow killed Tom for a simple reason. If he did, there would be no coming back from that. Shadow would be established at that point to be irredeemable. So injured, maybe. But killed? No. I don't see them doing that. It could be a fake out, which the movies are known for. But more likely, Tom got injured (someone gets injured in every Sonic movie). Also the 'What did you do?' line looks to be in a different scene from where Shadow says, 'What I had to'. Notice it isn't raining when they show Sonic, but it is when they show Shadow.
