This is pure speculation on my part, but I think the way the trigger works is that when StartTouch is called, it just adds to a counter, and when EndTouch is called, it subtracts from the counter, and the counter needs to have a specific value for the map to change. I imagine there's a StartTouch when you enter the trigger the first time, then when you exit the trigger in the saveload the EndTouch never gets called, so the game still thinks there's someone in the trigger. Then, when you touch the trigger again, there's another StartTouch, incrementing the counter to 2. How it gets to 3 or if it even needs to get to 3 is a mystery to me though.
