Yes, this should count, but only on the combination cartridge. If the games don't have split leaderboards on the combination cartridge and this is faster then it should be with this going forward.

That would be my option too. Game can often have different endings based on what decision you made while paying and from an abstracted technical standpoint SMAS+SMW could be viewed as a single game with 5 different endings. I think that using the "1 game 5 endings" system would be the best way to categorize this run, this isn't a SMB3 run, it's a speedrun of the SMAS+SMW SMB3 ending.
