it can be explained yet again by the 4th dimension, the microbes are traveling through a fold in time (a wormhole, if you will) similar to how you can travel to the other side of a sheet of paper instantaneously by folding it i believe the reason behind there being so much unused 4th dimensional travel content is that Megamix is the 4th game in the main series, and possibly even because the devteam didn't know enough about the 3DS before making the game in a horrible typing mishap sent in a memo, they were told to make "A new Rhythm Heaven for the Nintendo 4DS" but alas, the 4D content had to go unused because the 3DS can't visually support it, and they threw in a few 3D things last-minute to try and hide their blunder
