The greater issue is that the markers probably aren't made with environmentally-friendly material. The first step is to make them bio-degradable. The next step is to make the residue that remains eco-friendly.

You can use any fountain pen ink if your highliter is water based! Just check that it doesnt contain shellac just in case, but i dont know if it actually is a problem

I found japanese manufacturer, Copic, which has refill inks and replacement nib-sets for their pens in web shop. That's my next choice!
