You're right that it was lame to immediately get rid of clones in Canon. I thought it made way more sense to gradually phase them out, especially as Order 66 was ongoing and not all of the Jedi were immediately killed in a single day. The Dark Times and Purge comics probably showed this the best, along with the campaign for Battlefront 2. The cancelled Imperial Commando game would have had Imperial Clone Commandos hunting down Jedi as well. Even into the Galactic Civil War, the Empire used both clones and conscripts, although the clones were taken from different hosts, not Fett clones, which were mostly just in Vader's 501st Legion.

I noticed that episode 2 version Anakin is a little bit glitchy in Yavin 4 map when I tried to sprint to attack Ventress
