Brian actually has done a few things to Rupert .. one time Stewie and Brian were arguing Brian took Rupert away from Stewie cut off Rupert's leg and ate it lol .. another time Stewie Broke up with Rupert to be with another Teddy bear named Oscar, Stewie gave Rupert to Brian saying he could do whatever he wants with Rupert.. later Stewie walked in on Brian humping Rupert lol Stewie gets mad and takes Rupert away from Brian.. Then in another Episode Brian got blacked out drunk and straight up killed Rupert.. Stewie walked in the living room and saw Rupert in pieces, Brian told Stewie he must of thought it was a chew toy lol

One subtle nuance about this scene is that it shows New Brian had a bad side that he kept hidden from everybody else under his seemingly perfect facade. Stewie was the only one who didn't love him right off the hop, and that probably pissed him off, but he kept being nice despite Stewie's open hostility towards him. Finally, in this scene he had enough and decided to clap back at Stewie, odds are he probably didn't even hump Rupert, but he wanted to hurt Stewie and upset him for not accepting him. Obviously he made a grave miscalculation and didn't know what a psychopath Stewie really is, rofl.
