Well spotted :-) It is not always possible to alternate fingers and in this instance it is more convenient to stress the long first note of the bar with the thumb and then play it again withe thumb as the alternating continues. Often runs of Bass notes on the 4th string are played with the thumb..it all depends on how the notes flow under the fingers..no hard an fast rules except alternate where possible and strong beats with thumb or 2nd finger where possible.

You said at the beginning you don't double thumb and you do at the start of the second section ?
