I think I finally made sense out of Metroid primes way of making Samus lose upgrades, since she loses her upgrades I see it as the suit itself ejecting broken and/or ruined parts and reverting back, as to keep Samus safe from death, and she actually finds new versions of the upgrades on tallon 4
