At the start I just can't unhear the sound effects of the boss health being filled up. I always thought they were timed to the music.

i believe they were, as when you fight other bosses the timing of the "boss health skulls" are not the same. if you have access to the game you could go and check

I had so much trouble when I was a kid, because I was like "The game never taught me to throw things upwards like this!" Then... when I replayed it, I realized that all throughout the entire game... there are flying bags that you have to throw balls upwards to open...

I tried throwing the bob-ombs up right from the start, but I was so confused because they didn't seem to do anything. I had no idea I had to time the bomb explosion, because normally when I throw something at a boss and hurt it, I don't have to time it with an explosion.
