@That Hanzo Main: Giga Bowser himself indeed comes from Smash but the idea that Bowser grows gigantic in the final battle is an idea from Yoshi's Island (including Giga Bowser's previous incernation, esp. in Melee adventure mode). Moreover, Giga Bowser in the previous Smash games is a buffed up Bowser whereas Ultimate has reworked his final smash by making him even *yet* bigger (bigger than most stages, in fact) and he therefore attacks from the background instead which, again, originates from Yoshi's Island. It even was stated in the E3 Direct that Bowser's final smash is based of Yoshi's Island moreso than the previous Smash games! Also, Mario's attack is a powered up fireball attack and SMRPG's Ultra Flame is the closest equivalent to it in games (kudos to both attacks coveing lots of area). Not so much of a stretch too.

Samus' one is from MP3's Gandrayda boss fight (when she's in Samus' form, she uses the zero laser) and Dark Samus' final smash is intended to reference the cutscene in Metroid Prime 3 on Norion, before the cannon is activated.
