How do we determine where to draw the inlet and outlet if there is not an already predefined inlet/outlet shapefile? Also we get an option to add pond and reservoirs. Do we have to add those as well? Does that improve accuracy if we do?

as a modeler you have to decide where to have your outlet. You do not need a shapefile for that. yes, if your watershed has ponds and reservoirs, you should include them in the model.
