I have to say, while I personally played a light-side SI, the story really only makes sense if you've been dominating and subjugating the ghosts. Their anger towards you doesn't make much sense if you've been making deals with them.

Well, if you think about it, they're Sith. Specifically, they're like Sith who've been invited to take a stretch limo and "see the sights." Nobody really told them where they were going, but they were interested, and went anyway. And while the sights *are* pretty, it's not exactly where they want to go, what they want to see. Then, they notice that their driver rolled down the dividing window, and they realize, if they took control of the car, they'd be able to go where they wanted, do what they wanted. So they did. Or at least, they tried to.
