Quantitative Proteomics and Omics Data Analysis

The LMB Mass Spectrometry and Proteomics Facility houses a wide range of mass spectrometers enabling biological proteomics and structural proteomics. Biological proteomics involves the identification of proteins and their interactions and the comparative proteomics of cells and tissues. In structural proteomics purified proteins or their complexes are investigated by hydrogen-deuterium exchange or cross-linking mass spectrometry.
In this video Holger outlines approaches to quantitative approaches for proteomic analysis involving isotope labelling or label-free methods. He first goes through the principles of MS/MS data analysis using MASCOT. He gives detailed examples of workflows for stable isotope labelling in cell culture (SILAC) and for in vitro isobaric labelling using iTRAQ and TMT. For label-free quantitation, he discusses the differences between a targeted approach using data dependent acquisition (DDA) and a data independent acquisition (DIA). He explains how label-free data is analysed using MaxQuant software. Finally he shows how proteomic data can be visualised and statistically analysed using the Perseus software package.
