It's big brain time: The problem with this exploit was not the game mechanic (bombing through walls) it was with the thickness of the walls. Edit: if your walls are thin, people will bomb you through them. So just thicken the walls of spawn. Maybe even have some game walls be "bomb proof" with a special appearance. And the rest (or maybe just wood) are suspect.
