The Coby and Helmeppo story actually isn't filler at all. It's adapted from one of the first cover stories, which are a series of single-images for the chapter covers that form a continuous narrative. Buggy's Adventure was another one of these. The only filler in this episode was the stuff with the Strawhat crew at the beginning.

It's mostly canon. The stuff with Coby & Helmeppo are "cover stories", a compilation of one page covers at the start of each weakly manga. It's Oda's way of keeping track of world events without taking up space in the current manga.

The thing about One Piece in the manga is that instead of typical artwork that acts as the covers for each chapter, Oda (the creator of One Piece) makes these small "where are they now" segments for villians and side characters that don't really get screentime in the main story, Koby and Helmeppo's training and time in the marines are one of those "where are they now?" cover stories that Oda made

A lot of the filler content is kinda based on the manga it's not completely fillery. In the manga oda does these short series which follows and basically checks up on the previous characters and what they are doing. Most of the time they end up being important contextual information for future arcs. The pages of these series are on the covers of each chapter (so it would be one page per chapter) which is why they are called cover stories. In any case some episodes are based off these cover stories like this one with helmepo and coby, and also the episodes about what happened to buggy after luffy defeated him.
