The Cut first gym leader for me looks like a younger version of Giovanni, so its possible they re-worked his story into that of Giovanni and made him an adult. Also: The Kotora line (Electric cat), seems its been reworked into the Litten line. Just look at the back stripes. They are looking so similair that it can hardly be a coincidence. Most cut Pokemon are most likely re-worked into different mons: The Elephant into Donphan, the Deer into Stantler, the Cactus into Cacnea line, the Shark into Sharpedo, Crocky in either the Totodile or Sandile line. I like your suggestion that the Balloon Pokemon might have become the Drifloon line, but keeping in mind that Munna/Musharna originally also were supposed to be in the game, the Balloon might be reworked into them as well.

I have a theory about the Viridian City Gym: What if Giovani and Team Rocket battled the _ORIGINAL GYM LEADER_ of the Viridian Gym _before_ you (the Player/Protagonist) arrive in Viridian City, and _THAT_ is why the Viridian City Gym is _"CLOSED"_ when you arrive. If this happens to be the case.. What may have happened to the Original Gym leader and his Pokémon, and where may they be now?

The fire fighter trainer type would have been interesting because fire-fighters don't just fight fires. They deal with hazardous chemicals, perform hazard reduction operations so a trainer type that uses grass, water, fire and fighting types would have been an interesting mechanic for the pokemon games.

I think the Professor Oak battle is a really interesting thing and I kinda wish it wasn't cut, especially since they did kinda incorporate the idea into Gens 6 and 7, since in X and Y you battle Sycamore at least once and in Alola Kukui acts as the final boss of sorts after you defeat the Elite 4.

It's also worth noting with the Danpei case that this isn't the only Ashita no Joe reference in the franchise. In the episode of the original series with the fighting Pokemon tournament where Ash/Satoshi releases Primeape, he tells Pikachu when fighting Hitmonchan near the start to use the "Ashita no tame ni" (For the sake of tomorrow) techniques which is what Danpei tutored the titular Joe in.

Quick note when you mention the mirage Pokemon that especially interested me, because if you remember in cinnabar island in gen 1, they were pamphlets scattered around the lab ruins if you chose to explore that depicted the development of mew. These documents described mew as "wondered if it was a mirage." The same is said in Mew's Pokedex entry, "...still thought to be a mirage... "

One of the main reasons they probably ditched the idea of the Viridian Gym being first was that at that point in the game you'd only had access to a handful of Pokémon like Pidgey/Rattata/Mankey/Nidoran and your starter so there wouldn't be much in the way of variety strategy and choice wise. Judging by the generic look of the cut character it probably would of been a Normal type-themed gym too.

It is known that the Prof Oak battle was going to be leaf but her data was never put into the game(of possibly fleshed out at all) so it was cut. This is why they have the 3rd starter unpicked.

Edit: My idea on the Cubone and Kangaskan relationship is that if the mother kangaskan died, the purple baby would take/be given the skull of its mother. After wearing it overtime it becomes a Cubone and the spirit of the mother stays a lonely Kangaskan OR becomes a Marowak.

Some of the cut pokemon looked better than the final product, such as Beta Hoppip Line. Also let's not forget the Shellder that becomes part of Slowbro was a cut pokemon. Such a shame that many of these cut Pokemon never became real even after Gen4.
