How does it work for multiple color logo’s with more than 2 colors?

Works the same. You'd select your logo and click on the main logo component. It will create all the different file types for you, digital: jpg, png etc, and print: pdf , eps etc. And you can select if you want it to produce inverted , black and white versions et, which may not be what you want so you can deselect those. . ... if that's what you mean.
