The Kraken was in the ocean, brain of a worm, and in the show itself we see it moving far away from the island to attack the protagonists' boats. Godzilla has no rivalry with the Kraken to attack him, as long as he doesn't try to attack Godzilla, which he obviously wouldn't do, Godzilla wouldn't attack him. He wanted the throne of skull island, so he mostly stayed close to the island.
