I think these sublevels are only between roofs where the light can shining trougt. Or there is another light source similar to the lights from pikmin 3 aktivated by yellow pikmin, but here allready aktiv. It's a kind of plausible if you think there are other working electric elements in the sublevels - the electric hazards. The last one also explain why the light settings aren't influenced by the day-time wen you started in the cave.

I didnt want to think about it much before, summing it up to game design and level play, but It being a cliff is as you said very plausible and actually a good way to explain it.

I always assumed it was a greenhouse but you just couldn’t see the greenhouse from your angle on account of being like an inch tall perhaps the barricades were put there years ago by someone who was watching bugs or something and the little ponds are probably just puddles created by degraded underground hoses for sprinklers
