They had already long since retreated from the region due to the Andal invasion. Possibly only leaving behind a few in the Neck and on the Isle of Faces. However, the Isle of Faces is where the Green Man reside, so they likely aren’t as needed there. But, the flooding of the Neck was thanks to ritual by the Children of the Forest and the First Men at Moat Caitlin in bring down the Hammer of the Waters, some unspecified time after the Morning War. And its marsh lands proved instrumental for the Children and the First Men in their defense of the North against the Andals who had taken to killing the Children of the Forest and felling of the weirwood trees south of the Neck. The theory is that they either foresaw the coming Andal invasion, or the Andals were just starting their waves of campaigns in Westeros, and preemptively flooded the Neck with the help of the First Men of the North, remembering how the Breaking of the Arm of Dorne stopped the influx of First Men across that land bridge and into Westeros. If that makes sense.
