I think that this episode would make a lot more sense if the bodies retained their initial voices. I know this is so that people know who is who, but their vocal cords being swapped doesn't make much sense and them retaining their body's voice would explain how Lois thinks Peter is Stewie. It would also be funny to see each character speak in the other body's voice.

The vocal cords aren't swapped out with their current bodies because the way we speak with our vocal cords is our brain telling our vocals how to vibrate, retain our information, just in a different body. This allows them to speak like themselves.The reason why Lois probably dismissed Stewie's voice in Peter's body is the fact that she doesn't understand Stewie, But understands Peter.
