The npc pathing is normal (by bethesda standards), there are just invisible "mats" that npcs will randomly go to and play a particular animation, expecting the appropriate props (the houses) to be there. There are mods that let you select and delete these mats should you wish to

If you have Local Leader 2 then Egret Tours Marina is probably one of the best settlements. You can harvest gallons of water, grow crops, plenty of living space and it already comes with a weapons bench and cooking station. Plus the lady who thinks she's a synth, if you convince her to stay and be part of the Minutemen, she's the only settler that doesn't keep complaining about their back and feet hurting!

Mod author here, So the reason that some things arent allowed to be scrappable is because they are either part of the LOD or more dangerously precombined geometry. Precombines are a optimization function where a lot of objects are combined by the devs, basically it makes the game have better performance because it only has to render a few precombined object per cell instead of a few thousard individual objects, to put it in the simpliest terms. Moving, scrapping, deleting or generally fucking with objects that are within a precombine will break the precombined geometry and it reverses the optimization function, basically the game goes back to rendering every single one of the individual objects. This is why some people have horendous preformance in their games, they installed mods that have broken this optimization feature, which to be fair is a someone recent discovery so older mods didnt even know about this feature. TLDR: This game is held together with ducttape and if you move a rug you risk breaking your game, very cool. (BTW not blaming the mod authors or bethesda, bethesda was trying to fix a preformance issue and the mod authors didnt know the feature existed, which I mean you could blame todd for not telling us but thats neither here nor there.)
