The reason Archer wasn't a part of ther Berserker fight is that in this route, Shirou didn't use a command seal to stop Saber, so she wounded Archer in their meeting. Archer was recovering during the battle.

Hmm, good as the movies animation is I still prefer the VN. They got to take a lot more time on these things, but yeah this route is the hardest route. No servant, no projection magic, no Rin, new enemies, and no healing.
