It's widely believed that Tim Donnaghy was just the fall guy, and refs fixing games was a much bigger problem. I recall watching a video essay, where Donnaghy would call one or two other refs hundreds of times, when he didn't call most at all. Then with the FBI investigation, when the NBA learnt of it, rather than cooperating and keeping it hush, they leaked the story to the media and threw Donnaghy under the bus. Donnaghy was absolutely part of the problem - but that's just it; it was bigger than just him.
