Let's talk about all the errors in your question. First, let's start with if your question was error free i. e. IISER or AIMS? What's better? Then, it depends on what your goal is. If it's research, IISER is better, if it's medicine, AIMS is better. It's like comparing apple and banana. But you didn't say AIMS or any other medical institutes, you said MBBS, which is a degree while IISER is an institute. Now it's like comparing apple with carbohydrates. There are 7 IISERs, all of which are top quality for research purposes even if they are not as good as some IITs. While MBBS, you can get it from India's top AIMS, or you can just pay high amounts of money to a random medical institute, even in some foreign countries, and still get MBBS. Now about the biggest mistake in your question, you didn't ask "what's better?", you asked "what's good?" as if only one of them is good and the other is bad. No. It's not like that. There are 7 IISERs now in which IISER Tirupati and IISER Berhampur recent institutes, they are working under the guidance of the established ones. Still their achieved a lot of things now. But yeah they are still in progress of growth so they are not in the top 5 now But of course you will get all the facilities which you will get any other IISER from these ones too (permanent Campus and related things are an exception, that will be set soon)

In particular you won't get a scholarship for being in IISER You can avail the INSPIRE SHE if you also fulfill the top one percentile criteria You can also get it if you scored well in the entrances like JEE, KVPY and Olympiads etc

IIT and IISERs cannot be compared and we can't conclude one is better than the other. It depends on our interests, that which would suit us more. If someone wanna pursue a career in research sure IISER is a best choice and if it was the technological version (application) and wanna go for the engineering stream IITs are best for that. IITs also have research going there though
