According to the Allspark Almanac and TFWiki (my two major sources), the Decepticons were created to protect the Autobots. Hence the the larger size and, typically, more effective weapons. At one point in time, the guardians rebelled against whom they were supposed to protect. When the "weaker species" decided to fight back, that's when the war started. Like creekstar7 said, TFA definitely exaggerates this.

It depends on which canon you are in. Transformers consists of multiple different continuities. In this one, as well as some others, the autobots are meant to be weaker, with the exception of a few powerful ones (such as Ultra Magnus). In the Michael Bay continuity and the Unicron Trilogy continuity, the autobots and decepticons are at roughly equal power. The Unicron Trilogy continuity shows autobots using laser-based attacks a lot (as opposed to melee attacks)

Well, it's not exactly an entirely new concept. The Autobots were always conceived as not weaker, but more peaceful and less prone to violence. The Decepticons were always the hot-tempered waves of fury who were built to endure and cause havoc. In TFA, they just... exaggerated it a bit. But it's almost understandable since most of the main Autobot characters weren't even alive during the great war and therefore had no fighting experience, especially against the 'Cons. But I stress "almost."
