I am no expert but use a brush to spread Titebond III Glue on BOTH pieces of plywood. Then I use MANY clamps around the perimeter and as few screws as possible (screws can get in the way of future fasteners and can leave voids etc). Always use something like TotalBoat 5:1 Epoxy resin t coat both outside pieces of the transom (couple of coats or so being careful about getting to thick). That being said good job tough transom to do without a good template . Should use sealant or epoxy resin to coat the inside of the holes drilled through stern/transom to fasten all together. Aluminum boats are best because of water issues.

What plywood was this?

Cuts look good, but that plywood won't last long without sealing it. Thinned epoxy and then coat with fiberglass and epoxy and then it will last for years.

You didn't fiberglass seal the new transom? Even marine grade plywood will take in water and swell very quickly if not sealed. New transoms should always be sealed with fiberglass before installing.
