How do you swap parts of your loadout and keep your super? I thought making any change to your subclass gets rid of your cooldowns

That's two different things. You can swap your amor and weapons as much as you want and even grenades, meeles and class abilitys, I think. Your super only gets lost if you change fragments, aspects or obviously the super itself.

Actually minor correction: In pvp it does get rid of your super. In pve it does not.
