what you do is you subtract the second coordinate that is pointing in the direction of motion from the coordinate that is behind it. so in this example in the video x1 is behind x2 since the direction of motion is acting downwards. hence x2- x1.

for directions, its simple the x1 coordinate system is acting downward which means the motion is also in that direction which also means its the positive direction and anything opposite to it is negative x direction. same for the x 2 coordinate system. thanks for watching

Another question, if the end of the second mass isn't free, and another spring with spring constant s3 or k3 is added behind it, then the equation stands: -s2(x2-x1)-s3x2... i don't understand this...

then mass 3 would have an x3 coordinate and based on that it will be k3(x3-x2)

simply think of it this way the front coordinate minus the behind coordinate assuming the direction of motion is in that direction
