John fruciante tunes his b string slightly out but still enough in tune the best example is scar tissue the b is just slightly lowered a bit

He does do that on scar tissue but not here. The B is always a tiny bit off on most guitars, that why he tuned it "off" on scar tissue so it made the main chord sound more perfect. But its was out on other chords. The B is not out on this song, its just how he plays it and the chords he hits that gives it that feel.
