It's because at that point Ceroba has nothing, not her family or her friends and now not even her mission. She's just a husk and she knows it begging Clover to clean up the mess that she is, killing her is of course not preferred but it's morally correct in Clover's and Ceroba's minds because maybe.. just maybe Ceroba found peace on the other side. Ceroba gives so much XP in genocide because when Starlo is dying you can see them holding hands before Starlo turns into dust. Clover doesn't get any LV from killing Starlo, even though he's more than a normal Monster. That's because it's Ceroba that absorbed the XP from Starlo's dust. I mean, he even says this while holding her hand "You know what to do... Deliver Justice"

There might be another explanation. If you watch very closely, you can earn more EXP in Undertale if you not just kill monsters, but also humiliate, insult and etc. them before killing them, you'll earn more EXP. Therefore when you kill Ceroba on pacifist she feels good about it so you don't earn anything, but on genocide she might feel a complete opposite since she wasn't able to stop you and set a revenge for Starlo (before anyone could ask, I didn't play UTY yet so I might be mistaken about character's personalities and motifs, so correct me if I'm wrong)
