The suspension of disbelief that my brain cooked up is that the sub contains fresh/clean water and everything outside of the sub is heavily contaminated. The "air"lock simply flushes all toxins and allows the player creatures to process infinite oxygen from the cleaner water (which the sub continually processes from exterior water)
