There is theory that since the C'tan can not interact with anything having to do with the Warp and since the soul is of the Warp. That the C'tan did not consume the souls of Necrontyr (or another race they consumed) and that is why one achieved temporary apotheosis. Though it seems only those Necron that retained their minds have something approaching souls. So what did the C'tan eat, well in ancient Egyptian religion they had concept of the life force Bah as sperate from the soul. The Life Force or Bah was of the living world and soul of was of spirit or underworld. That means that most of the Necrontyr souls (as dim as they were) entered in the Warp in one grand event. Some say that the effect of untold trillions of Necrontyr souls blasting into the Warp created the nucleolus (if not necessarily creating them outright, but just the seed) that would become 3 first Chaos Gods. Since Khorne represents the Necrontyr blood lust, but also honor, marshal pride and even hatred of Warp magics (that their hated enemies the Old Ones used and they couldn't). Nurgle represents the diseased nature of the Necrontyr always want to relief from the pain of life and all the untold suffer/aliments they suffered as race. But at the same time it appears the Necrontyr still loved their families deeply as the brought dying family members to bio-forges hoping for salvation for them too. With all having their obsession with immortality while at the same time accept entropy, death and rebirth as inevitable. Finally, we have Tzeentch who embodies the Necrontyr lust for knowledge, for changing their fates, to create intrigue and schemes, endless plots within plots. Including the Necrontyrs secret desire to understand the magics of Warp and the Old Ones.
