Could you explain the leveling of your 'rank' at the emisarry itself? the thing that changes your voyages and make them cost more? what does that really do? are the voyages harder?

The level of your reputation within a company provides harder quests, meaning you have a higher chance to get more maps and chapters per voyage, which also includes the chance for higher value loot, such as going from seafarer only to now having the chance to dig up marauder chests in a voyage. The skeletons will also gradually get stronger and become tougher to kill.

They really don't teach the Emissary Ledger mechanic well. Most players I encounter (even PLs) don't know about it. It's a shame cuz it's a fun motivator to play a bit more even if you're done leveling companies.
